If my memory serves me, then Fn is a hardware feature of the keyboard. That is, the F1 button sends one signal, and the Fn + F1 combination is completely different. Fn as such does not send any signal to the system.
Thus, you need to remap all keyboard shortcuts according to the resulting code. This is somewhat more complicated than remapping a single key.
You can search for utilities using the keywords remap/rebind keys (example https://msdn.microsoft.com/en-us/globalization/key... , I don't know if there are combinations there). But it all depends on the functionality of the combinations.
For example, I have a Fn + Space combination that changes the keyboard backlight level, but it is not transmitted to the system in any way (hardware implementation).
