I am implementing JIRA in our company, the tool itself is not complicated. I use the latest version 7.3.6, Agile is already built into it, the main thing to understand is that Agile boards are just a display of information on the stages of the process, i.e. first you need to make a process for tasks, then just set up the display of stages on each column of the board.
We do the following: Epic is something big, some big task that can stretch over several sprints, Story is just a user story that the Product owner writes, then we create tasks for developers, and link them to Story through a link, for view status and filters. And Story is already tied to Epic. In principle, you can use the basic settings to start, enable Progress on tasks on the boards and keep Log work on each task, and the Story points field must also be made active if it is not displayed.
JIRa is a fairly simple tool and flexibly allows you to create new fields and forms and bind them to transitions between business process states. Plus a lot of forums and sites.
I would advise you to start with the business process that you need, and then go from it, and solve emerging issues step by step - new fields, access rights, forms, notifications, etc.
