How to host a project on github?

For example, there are two project structures.
I know how to host a project on github if there is a main page in the root

. But what about when the first-main page is located in deeper folders?

GitHub Pages says to create a repo named as your account's "username": username.github.io, and the root of that repo will be the root of the site.
Subfolders can be redirected with JavaScript, for example.

Move the main page to the root or use a normal hosting
