I noticed on all operating systems installed on the raspberry pi 3 the same trouble. As soon as you turn on the raspberry, at the time the system boots, all the pins are activated. After the final download, they themselves do not turn off. You can hang a script to disable pins ... But is it possible to somehow prevent pins from being activated? Hang resistors on the necessary pins so that there is no noise, for example.
In short, not all pins turn on at boot. But only two. The rest behave as they should. After reading the specification, I found that there are those that can be used for their intended purpose but are not recommended. And I used them all to capacity. And there's nothing you can do about it, only autoload bang these pins.
