How to create new pages on WP? Option 1: if you create through the admin panel, in which folder will they end up? Option 2: if you create a file separately and upload via WinSCP, how to connect to the menu and upload to WP?

None. They will be in the database (DB)

You can only upload a template for a theme as a physical file, having previously created it. Read the documentation about hierarchy in WordPress .
Insert into the menu through the admin panel: Appearance => Menu
