How to check and cure a website from viruses?

There is an archive with a site on CMS Joomla. This site contains viruses. As the hoster unsubscribed, the site was used for spam and ddos. What is the general algorithm for checking and detecting viruses? I entered base64 through total commander, the result was 100 files. Sitting and checking everyone I think is not a good idea. Maybe there is some script / instruction for verification?
