But this involves reinstalling the entire nginx, and I'm afraid that this will break the entire system, that is, will vesta lose control over nginx and the configs may go astray.
Is it possible to compile the module separately, and show nginx where it is.

Only recompilation. Nginx doesn't yet have dynamic module loading.
Dynamic loading is promised , but it is not known when.
