No way, any conversion (even to the same format with the same parameters) will inevitably lose quality.

Firstly - what is the format of the video with the alpha channel originally? Secondly, different final formats will work on different engines. If you have enough support for chrome and engines on its core - webm is your choice.

If you make an mp4 format with the h264 codec, then ffmpeg can do an overlay with an alpha channel
