How to tell github.io which folder it should consider root? So that the file is not taken from the root of the repository when going to github.io/projectname.

It seems you can only root and docs. Other folders are not allowed.
So use /docs
In the settings is selected.

you can create a dummy index.html at the root, and redirect from it to the desired one
