Git. How to delete deleted files and folders?

Good day.
There is a question and at the same time a small misunderstanding.
Let's say I have a git repository.
There is a site with a management system.
When installing, the first thing I do is synchronize and upload everything to the git.
I have an install folder there which is used for installation.
After installation, I delete the folder from LAN. But she remains in the turnip.
Question: Should it be removed? And how to do it from the console during the commit?
Will this folder be cloned when git clone? Or will my local version be taken from the last commit?
I don't quite get the point here...
