If the first time you click the application tray icon, it appears on the taskbar, but the window does not become active (as if it is minimized) - then this may be the work of the window interception prevention function .
It behaves differently in different desktop environments and may or may not be configurable.
If we are talking about, say, Plasma Shell (KDE) and the KWin window manager, then you can configure special window settings (right-click on the title of an open window, look in the submenu). And there, in one of the tabs, set the item about skipping interception prevention, specify specifically for this window to skip it forcibly.
If we are talking about Cinnamon, then in the control panel in the window settings, you can ask him to be less paranoid by lowering the window interception prevention level. Or disable window interception altogether. There is no such setting for individual windows.
