Can you hot-plug an M.2 SSD?

Yes, you can. M2 is PCI and is hot pluggable.
Therefore, on the M2 connector, the contacts are of different lengths, take a closer look.
Use USB 3.2 version as the Thunderbolt option. If it's not about a laptop, just buy a board.
In theory it should be ok, but I'd rather look at all sorts of solutions with pushing m2 into a protective case.
