Can Mac os not shut down due to interfering applications?

There is a Mac book pro on ssd with os x el capitan on board.
I noticed that after exiting sleep mode, some applications have windows asking you to confirm the exit. I wonder if the laptop actually turns off or just turns off the monitor and cannot turn off due to interfering applications?
And how is it possible that these windows do not appear? And then after the resumption, you have to cancel this action everywhere

You may not use these applications or close them. Some applications (prevent sleep). Check up heap settings (Energy Saver)
