Can I be punished for using pirated software?

If I work in an unregistered organization, in an office, on an Ubuntu computer and I use a pirated copy of the IDE, can the uncles come and fine or seize the computer?

No, because when they check in the organization they do not have the right to inspect your personal belongings (if the computer is yours personally).
I didn’t understand here, but if the organization is not registered, who and how will come to check it?

Very very unlikely. Big uncles mostly go where there is pirated Windows, Office, Adobe, etc. very famous and expensive software.

It mainly depends on the motivation of the "uncles".
Personally, a person with one copy of unlicensed software, especially the IDE under Linux, is unlikely to be checked.
As a rule, organizations are checked.
Individuals fall for pirated software only if they are engaged in active distribution (for example, the same admins at home).
If an organization is not registered in this office, then on a general basis (without first finding out all the points where employees of this organization may be present) they are unlikely to come.
Accordingly, if they came specifically to you and specifically on the affairs of your organization, even if it is not registered there, then yes, they will punish and seize.
If they don’t specifically dig for a company (for example, at the request of competitors), but simply check, then they will come to the central office and check mainly well-known products.

In Russia there is such a "Scheduled check of software licenses in the office center" - something like that - stupidly go to all offices and look.
I don’t know what will happen if your office is closed at this time, and there is no one in it.
If they do come, I fully agree with Artem

Yes, they can come to seize a computer for examination, and according to its results, they can either fine you, or open a criminal case, or return the computer.
