How bad is it to make buttons with css? Are they indexed by search engines and does it affect SEO? Does it make sense in small projects to use images instead of styled html elements?

no, button pictures are a thing of the past, web1.0 to be precise. css button is just a styled href, nothing more. It is much easier to fit the screens and change the design depending on the situation.
