The idea with different boxes there is that management in each city will be carried out by different people and there are more than 20 of them for sure. Therefore, each city has its own cms, in fact.
And the question for SEOs is how robots will react to this? Information blocks on each site will be different, only the design is the same.

From the point of view of SEO, http://<city>.<domain> will be a huge plus.
Try to explain this to the customer. If he is interested in his business, he will do it for the sake of the CEO and not for his own fun.

в данном случае урл имеющий вид http://Сайт/moskow/
http://Сайт/piter/
подразумевает не наличие нескольких систем а одну систему но с предустановленными данными, судя по урл это город.
это то же самое что http://Сайт/?city=1 или http://Сайт/?city=2
ваш вариант просто ЧПУ-ый

С точки зрения СЕО это разные страницы на одном и том же сайта.
А вот все остальное уже идет от требований заказчика и бизнеса. Может быть удобнее будет делать это все на поддоменах. как, на пример, у МТС ( Архангельск и Бурятия ) и тогда выйграть дополнительно за счет перелинковки между поддоменами. Ведь гпоисковики воспринимают сайты на поддоменах как разные сайты.
а также, не совсем понял вашу идею с разными ЦМС. Ведь посути дела, Вам нужны просто разные права доступов, у разных пользователей. А ЦМС может быть одна и та же.
