After a little experience with wiring / processing, there was a desire to learn programming from pure C on avr. For this I want to use Uno as a debug board. Here, in fact, the question itself is: how to sew an arduino through a standard hex bootloader compiled in other environments? Thanks in advance for the replies!

IMHO Use AtmelStudio and that's it. There is a sufficient level with. And to climb into the assembler of the controller is an amateur.
