Working with GIT in Atom?

I use github as hosting for my layouts (portfolio). I cloned the project into an atom from github, but I didn’t have gallp modules in github, just the code necessary for the layout to work. Now I wanted to work through the atom and push all changes through the console, and not through the site, but as far as I know, github does not allow pushing many files, and in order to write code, I need all the modules in the project, and they are there 2000+.
How to use galp and all the goodies, at the same time, so that you can work with git from atom and push the project to github?

I do this, I merge the finished files into the cloned repository already from the gallp. And I type the project itself in another directory where all the modules, dependencies, etc. In the gallop, you write the final path to your local repository and shoot there with the gallop. Then you push to github from your local turnip
