Why some orders may not change the payment status in Bitrix (Yandex payment system)?

Good afternoon!
We have a standard Yandex Checkout setup on our site through payment systems in conjunction with Atol.
Everything worked fine, but at some point, two orders in a row were paid by customers, the payment went through in Yandex Checkout, but the status in the admin panel did not change and checks did not go away.

Before and after these orders, everything was fine, Yandex support said that everything went well for them, and moreover, that they received a response from Bitrix that their message about successful payment had reached him. Resent this message several times, but the status of the order has not changed.

What could be the reason and where to look?

Boxberry - if I'm not confusing anything in my account, there is an option to round the tariff. Due to mismatch of amounts, the status did not change (not full payment).
