Which skeleton to choose?

The standard generation of the project, as it turned out, is not suitable and is very primitive. And what are the best practices for application structure? What skeletons do you use in large projects?

Every time I use something similar to how this project is structured : https://github.com/taigaio/taiga-back/tree/master/taiga
small projects. As the project starts to grow, the default structure gets in the way.
