Start checking by checking the code in Events (all kinds of init.php in different places) and Agents (well, look there, as the Agent developer decided, for tips in Bitrix). For the test, you can delete all init.php and turn off Agents not from Bitrix. Check that everything worked and return everything as it was and start looking for bad code.
