.NET is a platform that specifically includes the CLR, CLS, and FCL. C# is one of the languages compiled into IL code for this same CLR. There is also an alternative implementation of some part of .NET (including compilers of some languages and the runtime itself) - Mono.
PS Wow, I finally remembered these abbreviations.
The difference is about the same as between 1C and accounting.
