What is the correct way to use jQuery in Sharepoint 2013 Web Parts?

I ran into a problem using a small jQuery script on a Sharepoint page.
The .master does not mention jQuery, although the script is included on the page. But from the console it is impossible to call say $(".elem").

What is the correct way to use jQuery in Sharepoint? Do you just need to add your scripts (including the jQuery script) or is there some other way?
