I think that the iPhone in a standard player is unlikely to be able to do anything other than m4a.

If I'm not confusing anything, then the functionality of a standard player cannot be extended (at least without a jailbreak), so it remains to use third-party players, like Golden Ear (by the way, it claims support for CUE files).
