Samba does not replace FS rights, but only provides access to it in the Windows sense. FS rights are not going anywhere and the local FTP user should not have any intersections with samba. The logs need to be included in verbose in vsftpd. As for the default folder, if the connection goes through PAM and domain accounts are checked by winbind, the default folder should be set in smb.conf
