Not exactly a free software directory, but rather a bazaar development directory, is OpenHub (formerly Ohloh) .
In general, since a program is free or not is its key quality, then this fact should be mentioned in all good software directories in general and not only software directories.
For example, Wikipedia hasthe Free Software category with many sub-categories, including by purpose - and that's where I would start. Alternativeto has the label [open source] (and contrary to the name, they only label non-free programs with the [free] label!). Etc.
