Skype had its own API, but they planned to cover it up and / or make it paid.
Previously (about 5 years ago) DBUS was used for access, since Skype was first written in Delphi and rewritten in Qt.
In principle, nothing prevents you from running x under the xvfb virtual framebuffer and enjoying life.
At worst, Skype has a web interface where you can click Selenium.

And how do you imagine it? Skype is a deeply proprietary creation, a GUI, with completely closed protocols ... and in general Skype is a mysterious program ... that raises many questions.
Do you have a browser on your server somehow?
You can use Skype: WEB-interface
If you go all the way to insanity, you can see how the WEB-interface will look like in a text browser, such as Lynx.
Alternatively, you can run Skype on your server, but either by pointing it to a remote X server, or (easier) directing X through an SSH tunnel ... at least to the other side of the planet.
