Will it be bad for the phone if you constantly (most of the time) keep it in the docking station? Is the phone smart (or what is responsible for charging) and will not make the battery bad?

Yes, the charge stops when it reaches 4.2v on the battery. Keeping your phone constantly charged is even good for extending battery life.
