There are several options:
1) Reconfigure all packages with the command below. But it will take a long time and questions will be asked, as during installation.
2) Reinstall the system!
3) Install the system on btrfs, for example, while creating a snapshot immediately after installation. If necessary, roll back to a snapshot.
4) Make a snapshot of the system into an image (tar --one-filesystem -czf ) and roll it when necessary.
