For visitors, it works fine.
But in Yandex, Moscow is substituted everywhere (a store in Moscow, buy in Moscow). Google does not substitute the city at all (shop in the city, buy in the city). The sub-domains participate in the search, they were manually added to the search engine and they were indexed. This is all according to the idea is correct.
It does not come to mind how to do better in this case. We need both subdomains and cities in the title.

Well, as an option, you can automatically generate title by subdomain. Write a script that will check the $_SERVER['HTTP_HOST'] variable and if it is, for example, samara.site.ru, then display the title for Samara, etc.
