Each user has his own folder in which he is the owner. See how it is organized in a thread like ISP or VestaCP

fasten mod_ruid2 to Apache in VirtualHost you write the directive RUidGid username usergroup and there will be no problems with rights. Or mpm-itk, but it's buggy.
