How to organize an open database on vds?

Input data. VDS with a large HDD drive, white ip and database (just a file warehouse. The main SQL database is on a powerful VDS with a bot, and the files are in the storage. Suggest ideas) in the form of a conditional file tree:

Keep no problems. Linux systems will chew any number of files in a directory.
To return, use nginx, it will allow you to keep frequently used images in the cache
