An example of a separate site:
sites/name.site.ru
sites/name.site.ru/files
sites/name.site.ru/modules
sites/name.site.ru/themes
sites/name.site.ru /settings.php
How can I connect my own separate .htaccess to each separate site on this type of multisite?

What exactly do you need in htaccess? Redirects and rewrites can be written with the domain name.
