Has anyone had experience in implementing / organizing an online e-book store?

Example sites: mybook / litres / akniga

How do they sell books and how do they negotiate with copyright holders and publishers (and on what basis does this happen). Did they contact each copyright holder and negotiate. In which direction to dig?

Yes, they sign a contract with each publisher. And the terms of the contract are individual. It will be very difficult to compete, because you will not be able to provide the publishing house with such sales volumes, and therefore you will not be able to conclude an agreement as lucrative as Litres. In addition, you will need a serious investment in the DRM organization, it is not just a file download site to run.
