What is the best way to do it, when installing windows, create an administrator account, then configure everything in it and then create a user account for the employee and configure it. Or, during installation, create a user account with admin rights, configure everything under it, then create another account, make it an administrator and then remove admin rights from the user account under administrator?

Лучше всего настроить AD и централизованно развертывать рабочие места из шаблонов.
Если вам это не под силу, тогда - первый ваш вариант.
Потому как по второму варианту, вы рискуете все пользователю поломать, когда понизите привилегии.
"Прятать" учетку администратора смысла нет. Пароль администратора должен быть сложным, вот и все.
