How to find a DB query that causes the "maximum execution time of 45 seconds exceeded" error?

There is a badly written web service. A lot of logic is in stored procedures. An error appears in the logs every few minutes

PHP Fatal error:  Maximum execution time of 45 seconds exceeded in fileXXX.php on line XXX

Suspicions fall on a DB.
How to isolate long requests, provided that different files (and there are hundreds of them) and lines of code appear in the logs each time?
