How to properly combine Kohana and Angular frameworks in a project? What should be the file structure? Are they really friends together?

Friends together. Basically, due to the fact that Angular doesn't really care what you have on the back end. You make on Kohana API (possibly REST) and write yourself an Angular application calmly. In other words, they do not depend on each other in any way, and what you mean by the word "make friends" is not entirely clear to me. I advise you to get started with the Angular documentation. Forget Kohana as a tool for displaying some pages there, get 2 applications as an output - backend and frontend. Connect whatever you want to the backend, even a mobile application, even Angular, even React, even Allah himself.
