How to change CRON tasks in production?

Let's say there are folders prod_a and prod_b. I'm uploading a new version to prod_b. It is clear how to change in nginx, say. How to change cron tasks that are executed from prod_a? Stop current and reconfigure manually? Or do you recommend any tool?
