Brakes on poppies are such a thing, unpredictable. You would show Activity Monitor in the background of all this. Possible solutions:
Repair HDD rights
Reset P/NVRAM Clear
cache from Onyx (you can also fix rights there)
Remove dubious nvidia drivers
See what's happening with Spotlight (perhaps it tries to index non-indexed)
