You need to defragment the USB flash drive with FAT32, and more specifically, move a couple of files to the beginning of the data area of the flash drive. How can this be done on Linux?

There is nothing native in Linux for this purpose.
So, copy everything to disk, format the flash drive, write these couple of files first, and then everything else.
