Dotted directory names, could there be a problem?

I want to store files related to sites in a directory corresponding to their domain, i.e. example.com
Is it normal to do this, can there be problems in the future? The main machines for Linux development, Mac, on the server is also Linux. As far as I know, there may be problems if I transfer the directory to Windu?
