Paper sheets and a pencil are, in my opinion, the most convenient way, time-tested! =)

Axure RP Pro (Mac / PC),
Pencil - a free gadget for FireFox, draw diagrams and interfaces directly in it.

Either Visio or, more recently, Visio + Microsoft Expression Blend 4 for sketching.

Block diagram - for algorithms, for software architecture - schematic diagrams, UML ...

Idea Sketch on Ipad is not quite a native application for algorithms, but still a handy feature when you need to reflect the very principle of the program (concept) in a nutshell.

We draw simple diagrams in Google Docs. Because you do not need to install additional software and it's easy to fumble. The database schema was last done in MySQL WorkBench.

In development (not for the customer, but for internal use), we try to move away from schemes towards a textual description, which is also a “development diary”. There are two problems here - either the algorithm is described very briefly, that the nuances of important details are left unsaid, or a wall of text with overly detailed explanations. We try to make the second version of the descriptions - it is always clear from them what is heaped up.

MS Visio is the best I have found for myself. but that's about the structure of the code itself.
And for the whole project I use mindmap. or rather FreeMind

I don’t know what they found here in Visio, but you just need to know UML ... As an implementation, RationRose used to lead, now you can think about VisualParadigm

I draw in Visio. Tried in Dia - didn't like it. When I studied at the university there was a program for building structured diagrams, but I don’t remember its name.

Visio is a good program, no doubt. But the price of 850 bucks personally seems excessive to me. Also, it doesn't work on Linux. I used diagram.ly
