The main problem for seo is the Cyrillic alphabet and the rf domain.
Regarding the options:
2 is better for issuing in a particular city, with the right SEO,
1 and 3 are equivalent for search bots, but it's the 21st century, CNC is better

It depends on which site, but here city.example.rf it will be better from the SEO point of view, for the reason that it will be possible to set a narrow regionality for the site and it will be considered a higher priority for the request. But it depends on the theme of the site. Option 1, also normal, in some cases, but obviously not 3

Just answered a similar question. I will copy.
We do it for large projects, where there are many cities - after all, it is the subdomains that are different (gorod.site.ru). Because to promote the project throughout Russia is a long and expensive pleasure, because the regional issuance is even higher. For a subdomain in Ya.VM, a region is set and the site becomes a regional one. And it is easier to promote kemerovo.potolki.ru in Kemerovo than potolki.ru throughout the country, on request "stretch ceilings". Content - yes, it should be different. But often enough difference only in the city. Those. scripts themselves sign "stretch ceilings in {city}" and titles, descriptions, texts, h1.
I can only say one thing about the domain - it makes almost no difference for SEO, but in many services it is easier to work with English-speaking ones, and in some Russian-speaking ones they still work clumsily. We usually do both such and such, while .rf is redirected to .ru.
In some cases, we have a bunch of troubles caused by the correct distribution of content across subdomains. For example, robots have a lot of rules so that information pages (about the company, help, advertising, investors) and all sorts of articles (useful articles, blog, news (if they are about the project, without reference to cities)) - we put them on the main domain and prohibit to indexing on subdomains. Sold content (services, ads, goods, etc.), respectively, vice versa.
There are also troubles - what URL to give to the user, if he, being on msk.site.ru for some reason, opens ads from spb.site.ru. Well, it's not that difficult - you just need to remember to take it all into account.
